I’m thinking about getting a used BMW..most likely a 3series from the low to mid 90’s. I feel like it’s a disrespect to a BMW if I get it in automatic trans, but does the transmission make the car that much different?

Well, it depends on your driving style. If you can’t shift gears well, or forget the clutch, you’ll kill the earlier 3-series. After maybe ‘98 they started making them clutchless. But, if you get the manual, you can also monitor the gas economy when you’re driving (if you shift too early or late, it wastes more gas for those models. Autos usually mess up like that). Also, the "fun" factor is at hand. If you like the cops sputtering their coffee, a manual would be better. If you like timid driving, an automatic is choice. For any car, that is usually the difference (there are a few exceptions though).

Depends where you do most of your driving and how much you want to be involved. If it’s mostly in the city an auto makes sense, though not if you intend any full-power wheelspinning starts.
You certainly aren’t as involved with it with an auto box, which may take the edge off your enjoyment of a "driver’s car".

Get a manual, it’s much more fun shifting and you have more control of the car.
